It turns out that Ben was actually the guy who shot Bruce Wayne's parents in the alley near the movie theater. Batman tracks him to the Island but the Batplane gets taken down by a black smoke tentacle thing.
To add insult upon injury he gets the Batmobile stuck in sand. Frustrated, he has a flashback to how he got mega-rich by splitting a $200 Million lottery prize with some fat guy, and made a strategic sale of the Gotham Box Factory to the same fellow, and how Locke might be Mr. Freeze's exact twin if you see him in the right light.
Batman, now weak from lack of food and water and from actually having to walk to places is caught totally unaware by a monster made from black smoke. Luckily he recognizes he's just under the influence of that weird chemical he inhaled in Tibet in Batman Begins, and it's making him hallucinate. Forcing his mind to take control, he conquers his fears and makes it to Ben's base on "Alcatraz".
There he discovers they are manufacturing this same hallucinogenic drug at Axis Island Chemicals. In the final battle Ben falls into one of the vats and comes out looking more debonair and much less creepy, a surprise but certainly not an unwelcome one.
They form a limited liability partnership and rent out jet-skis and sell sunscreen for $15 a bottle, until Ben finally harvests enough rubber trees to construct a giant slingshot to launch Batman off the Island and back to a civilization that needs him.

Frank Drebin remembers a lost love.
Frank: It's the same old story. Boy finds girl, boy loses girl, girl finds boy, boy forgets girl, boy remembers girl, girls dies in a tragic blimp accident over the Orange Bowl on New Year's Day.
Jane: Goodyear?
Frank: No, the worst.

Oooh! You have a head for details, I can tell.
And that's why he looks really confused when AnaLucia tells him they don't even make those knives because since he ages slower on the island, he has no idea how long he's actually been there. He starts to get the idea it's been decades...
