I think you're all giving Dharma 'way too much power and influence.
What if Dharma is the failed brainchild the same as Marlon Brando's attempt to create the ecologicall pure Tahitian experience when he purchased that island after the remake of Mutiny on the Bounty?
As I recall, Brando just left a caretaker and crew to keep the place up after it failed to attract clientele and he lost interest, finally closing it down almost ten years after it last paying guest had camped out in one of the huts.
Could the same thing have happened here? The Hanso Foundation just focused its resources and money elsewhere. which would explain why eveything connected with Dharma is obsolete and delapidated.
Oh...and the "See you in another life" line is, I think, just a ploy of the writers to use a catchphrase to hook the viewers attention--sort of like, "Be seeing you," from the old Prisoner TV show starring Patrick MaGoohan.

"Whoa!" she said. "Cry 'Havoc!' And let loose the dogs of war!"
And, like Banquo's ghost, they just won't go away.
