Point #2. The air shaft (Hatch) was locked from the inside. The ladder leading up to it was gone. Stenciled on the
inside of the Hatch was the word "Quarantine" which, since it's on the inside, meant the island outside was under quarantine.
You may also recall that when Desmond ran, there was an inner and outer door at the outside entrance of the bunker (Station 3, the Swan). My first thought when I saw it was, "Airlock!"
The losties have since tied back the inner door in order to make coming and going easier.
I would also put forward the idea that the two Dharma people running the counter reset at the Swan (one of whom died before Desmond got there) had only the most minimal knowledge of what was going on (based on the orientation film).
This was because Dharma considered them
expendable.
