I think the "Rules" are referring to the unwritten rules of war which include no killing of women and children and no killing of unarmed people or hostages. I think Ben was sure Alex would live but now that Widmore broke the rules, all is fair game even killing Penelope.

Wasn't the plane off course by over a hundred miles? There is no way he knew about the Losties unless there is a spy amongst them.

Whidmore (to our knowledge at this point) planted that airplane, and filled it with bodies from dug up graves from some Asian country (This is something that Tom shared with michael when he recruited him to become KEvin Johnson and get on the freighter).

Ben is going to kill his sister to get revenge on his father? No.

Well now that we know that it is Whidmore's freighter, I think we can assume Abbadon is working for Whidmore. Abbadon knew there were survivors of the plane crash, so Whidmore knows too.
