Benjamin "Ben" Linus
Benjamin "Ben" Linus is the leader of the Others on the Island. Ben arrived on the Island as a child, brought by his father Roger to work for the DHARMA Initiative. Ben takes orders from Jacob, and is the only person who visits and speaks with him. Ben's apparent goal is to keep the Island and its special properties secret from the outside world, and he goes to great lengths to achieve this.

No no the captain clearly says:
THIS black box comes from oceanic flight 815... ... a salvage vessel recovered it from the bottom of the ocean. It took a conciderable amount of MR Widmore's resources to acquire it. It was found in the wreckage of the plane along with ALL 324 dead passengers. That’s not the complete story as you well know Mr. Jarrah seeing as how you’re standing here, breathing. The wreckage was obviously staged. Now can you imagine what kind of resources and manpower go into pulling off a thing of that magnitude? Faking the recovery of a plane crash. Putting 324 families through a grieving process based on a lie. But what’s even more disturbing: Where exactly does one come across 324 dead bodies?

I think the note that was passed to Des and Sayid saying:
Dont trust the captain
makes the captain's speech very suspect and possible just an out right lie.
His speech seems to be implying that Ben is responsible. And the captain wants to get Sayid and Desmond to side with him against Ben.

Ofcourse he would pass on the note that says: Dont trust the captain
He works for Ben! That makes his note very suspect and possible just an out right lie aswell...
We simply dont know who to trust at this point.. all i know is that since the black box is usually located in the cockpit of an airplane that its ON the island.. hence the black box that the captain has must be the one from the fake 815

I wish the writers would have thought this whole fake plane wreck thing through a little more, it's just not scientifically possible for that wreckage to be in the shape that it has been shown in. The plane would have folded like a piece of paper under the water pressure. Maybe Whidmore has the media and recovery teams in his pocket creating a totally false story.

Myeah we might just be overthinking things, this is Hollywood.. its a fictional TV show where an icebear roams on a tropical island and a smokemonster takes down tree's like lucifers.. lets just assume that the outside world believes that this is in fact Oceanic 815 and that all the passengers are dead.

Could it be a possibility that the boat is there under Ben's orders? I think it's undisputed that he has at least some control over the boat with Michael on board, but some things just don't add up. And I've come to realize that when things don't add up Ben is usually to blame. The captain implies that Ben is responsible for the faked crash, but he doesn't say it. Instead he says he wants him. That could mean a multitude of things, including wanting him in a fight against Widmore. It could be that he just wants to put Ben back in control of the island.
The ghostbuster said he'd keep quiet for 3.2 million, that seems like a random number, which leads me to believe it was code spoken to Ben.
Ben could have shot the archealogist knowing that she was wearing a bulletproof vest. This would have and has gotten him out of his debacle with Locke, the whole "we have the same enemy so we must be friends" kind of a thing.
How does Michael magically end up on the freighter with an alias that is believable for the crew? It's more plausible for me that Ben gave him the heading for the freighter knowing that he'd jump aboard the first ship he saw, and that the ship knew he was coming and took Walt again. And if he knew the course, then maybe the freighter is a kind of a gatekeeper to the island
How could Sayid magically fix the radio when no one else on board could? I think it's because it was just supposed to look broken. The people on board would have known just as much as Sayid about their own equipment. What evidence do we have that the engines really aren't functional?
This might be a stupid post, I'm lost with Lost at the moment.

I did too get the underlying impression that Ben was to blame for the faked wreakage that was found... Not sure about it, gonna watch again before deciding..

To me that line seems like if he can get Ben then he will get an answer to how the plane crash was faked.. How they got the bodies.. Seems like he thinks that Ben has all the answers right??
