I was rather confused as to where Des from the hatch went while his past self was occuping his present body. I would have thought our Desmond would occupy past Des while- like they would swap, but it seemed our Des was just gone until he spoke to Penny

I think he was just unconscious in the jungle.

It seems like maybe one's mind is what travels, not the body.

I think Daniel said it is one's conciousness that travels...not the body.

Daniel was present in both times, for Desmond, but Sayid was not present in Desmond's past. So he wouldn't have recognized Sayid. But the Daniel question still stands. It's perplexing for sure. Maybe because when he first saw Daniel he hadn't time lapsed yet, but then when he did...oh wait...

you can't figure it out without going in circles. i read somewhere someone said when it comes to time travel in fiction you can kinda make up the rules as you go along because, we have no proof or scientific facts on how it would really be. The creators of the show must have some explanation for why des doesn't recongnize faraday...
