Good point. I get the feeling that not all the people on the boat are working for Widmore. I think Frank is down with the island, obviously Michael, Miles might have been one of the good guys but he is greedy. The captain seems like he is concerned with the well-being of everyone on the boat, not just killing Ben. Faraday and Charlotte are up in the air. It think they are good people, that know the plan, but maybe will decided they are good guys and not Widmore's henchman. Minkowski certainly acted like he was a good guy.

Given Tom's actions in the "real" world and the suspected loyalties of the above mentioned I am pretty convinced that Ben has exercised some of his influence to get his people on the boat too.
