I interpreted Penny saying "so I'm not crazy"" or whatever simply to mean that she had been searching for Desmond for 3 years and for 3 years everyone had been telling her that Desmond was dead and to get on with her life.

Even when Penny was on the phone with Desmond she said something about the phone call confirming that she wasn't crazy. Maybe she inadvertanly saw somthing of her fathers dated 12/24/2004 and she was like, "Didn't Desmond say he was going to call me on that day?"
