The Manchurean part was that Michael would kill whomever was in the hatch and then let Henry go. Remember that Ana Lucia had
told Michael that she just wasn't able to be the stone-cold killer anymore. He says he'll do it. She gives him the gun, you see a struggle going on in Michael's face and he turns and says, "I'm sorry."
I thought he was going to add that he couldn't kill Henry in cold blood, either. But then he coldly shoots her. Libby appears, he whirls, his face blank and shoots her twice.
Then he looks horrified. I think whoever programmed Michael was afraid he would be surprised by someone when he was sneaking into the hatch to "rescue" Henry. So, he was programmed to shoot (or kill) anyone startling him in a stressful situation.
In the Manchurean Candidate, the men were programmed to think they were doing something else, so Michael's cloaking story (to keep him from reacting against the programming) was that he was only supposed to free Henry...and the way he did it
was the only way. And he said that, I think, twice. He could think of no other way to do it. Subtle, yes?
Oh, and I picked phrase, Manchurean programming, as a kind of catch-all, readily-recognizeable metaphor for the process of brain-washing, hypnotizing, etc.
