I believe that Jacob is being kept prisoner by Ben (for whatever reason...re: the mysterious ash ring around the cabin being the mechanism of his prison). The fact that Locke heard Jacob means that Locke could communicate with him(and free him), and that makes Locke a liability to Ben.
An interesting similarity is one between the circular ash prison and the circular sonic fence that surrounds the barracks. (things that make you say Hmm...)
