Maybe when Ben Linus had Rachel's cancer healed, whatever power was preventing him from getting cancer was "used" on her and thereby exposed him now to getting a tumor (kind of think "Green Mile" and John Coffey), which btw is one of the very few Stephen King references I have. Remember what Juliet said after Ben Linus said "I have cancer?' Juliet replied, "No, I said you have a tumor." But I still don't think that this means that Ben is benevolent (but John Coffey was) or that Ben is good.
