I think majority of the frustration and questions people share about Season 3 have little to do with (lack of ) mystery resolution per se- having watched 50 episodes by now, the audience would not be expecting easy closure of any thread of the script at this point of the show, anyways.

For me the occasional trouble with Season 3 has more to do with 'the pace of the narrative per actual screen time' sort of thing. And some of the logical gaps that emeek77 already mentioned, as well.. Entertaining for some time to have blind spots or hanging questions (not in the sense of unanswered but in the sense of not even properly addressed) but a pattern of those, supported by filler episodes of side-stories/characters takes the thrill away after a while. That's been my experience for the last few weeks, though I did enjoy Episodes 8, 10, 11 and 13 quite a lot.
