It reminds me of Stargate SG1, whenever Stargate Command is compromised, the person in charge will immediately start a self destruct countdown to destroy the base to stop it falling into enemy hands.
DHARMA knew that the hostiles might try and take the facility, they also knew it was extremely important (possibly the only communcation with the outside world) so they set C4 to destroy it should it fall into enemy hands. "Has the station been taken over by Hostiles?" If yes then "BOOM". There was even a timer long enough to allow escape from the building. Makes perfect sense.

If DHARMA had wired the explosives, why not build them into the station itself, like they did with the first hatch? The key that overrided everything was buried under the station, and there must have been explosives.
The Hostiles and DHARMA may have been fighting for some time, but DHARMA must have had quite a bit of time before that started, to build all the stations. They drove around in unarmored vw buses, not armored carriers.
And if they were worried about the hostiles, why bury the command in a chess game? You could build a hidden self destruct button pretty much anywhere.
Also this wasn't the only possible communication device, there was a radio tower according to the French Woman.
