I agree with most of the above...we have to conclude that the chess game is just a cute password device overtop of the computer's real use, and that the intended users would know the chess moves that gets you in.
So, somehow Locke hit on the password by luck, or the computer can be manipulated from elsewhere by someone watching on the cam, and they let him in. And I think that's what was going on.
Now consider this: did Mikael know how to get in and use those commands? Cause if he did, and he could order food drops, then HE might well have caused the S2 Lockedown event...and you have to assume he can read the ops manuals in the basement, like the one on food drops Sayid found.
So...if Benry didnt enter the Swan no's..., then there's SOMEBODY ELSE who did!!! Maybe the same somebody who was watching Locke playing chess...and that means there's another faction out there, which opposes Ben/Mikael et al...in my imagination there's still a small holdout of Dharmans somewhere, they've lost control of their hatches to the Others, but they're still out there...
And the game goes on...
