I found the whole sceen strange. Eko has this way of looking into poeple. He knew that Charlie was lieing to him when they went to find the spot where he got the Marie Statue. I think he can read people. He might be aware that Michael did something to help Hoax-Henry get out. He may even believe Michael had something to do with the deaths. So why not tell someone?
Or is he looking at it as part of the bigger plan. He seems to have a new found faith in the project yet, He may feel like he still has a duty to save Michael's soul. I'm realy scratching my head over this one.
